Is this some sort of tomato deficiency? I have not seen this on my tomatoes before.

Looks like a frost burn or near frost burn.

I see a lesion on the stem which makes me think it could be Alternia Stem Canker http://www.ipm.ucdavis.edu/PMG/r783101311.html. It somes on really fast.

The spots on the stems is dirt. We have not been cold for weeks now. One of my friends message me today and he thinks it may be a phosphorus deficiency. I did a search and he may be correct.

Great! What did you use to correct it? I've only seen that in areas where it's cold and the plant can't take up phosphorus even tho it's available.

It was a Bonnie's plant. It was planted in one of my raised beds. I had added some fertilizer to the bed but should have completely amended the soil from last year.
The old leaves in the picture were removed and it did not progress any further.

I never completely amend the soil from year to year. You just dispelled the myth that bonemeal takes a long time to breakdown.

Ive only seen this online,in reports never "known" anybody it happened to. It is very interesting and I'm glad you resolved it. : )
