I recently built an angled container stand to get some of my plant sup off of the ground because of a a growing family of dahlia loving rabbits. Inevitably the water run off from the upper containers runs on the leaves and pot surface of the plants below. Is this a major threat to spreading disease or is it no more hazardess than what the insects do?

If you water in the morning so that the leaves will dry out quickly, and if you water the lower containers less to make up for the water spilling over from the top then I think you will be OK. I have some plant shelves outdoors which have this issue but probably to an even greater degree and I've had no problems from the water runoff.
